Can your firmware be compiled into an achieve .a file? If so it could be included in the link.
Adding a main.cpp to your project with nothing in it will disable all arduino code or give you capability to override.
It is possible to create your own core for arduino under mydocuments\arduino\hardware\your_core\avr. Follow the arduino 3rd party hardware guide for more info.
