The Simulator in ATMEL STUDIO 6.1 seems to be inaccessible  at least without some changes. :-/

I have asked Atmel some questions.

I hope it might be possible to pass the simulator information about the arduino program (elf) and also configuration information. This would make life very easy for implementation of the sim.

If this is not possible then there are other alternatives which should be possible such as allowing Atmel to perform the compilation. This is work that is planned for future releases but will mean that more of our code is less compatible with Visual Studio, the only draw back to that is increased dev time and the danger that either atmel or VS fall out of sync with development.
