Debugging Support
For the debugging this is supported, see the SAM Debugging Guide (note the image for the MKR1000 connection orientation).

The remaining options for the Hardware debugger are as on that page.

Upload Problem
If you set the uploader to "Atmel SAM-ICE", and perform the upload the same happens with the double lockup output. Then as you say re-burn the bootloader from the menu option to get it all running again.

After the upload and bootloader burn I could see code changes in the debugged version (could land on breakpoints on new lines of code), so despite the fault it appears to work from what I can see at present.

If you still have problems, uploading via the USB Bootloader will work (though you have to unplug the Atmel ICE's power to do the USB upload, then re-connect to debug).
